For what it's worth:
Two QIIME devs (Antonio and Adam) were here (UIUC) last month and also mentioned this effort. I did ask whether there was intent on interoperability w/ biopython and they didn't have a clear answer (maybe didn't know). I do recall them mentioning pycogent. But they are aware of biopython so might be good to ask.
