You've done way more than just Bio/Align/* which is great, but will
take a bit longer to review.
As you've noticed many of the modules' doctests are run via the
functional tests and TravisCI - and therefore have to work with
multiple versions of Python (including 2 and 3). Some doctests
would need dependencies so we use a white list in Tests/run_tests.py
