I've done that in CVS as a proof of principle, replacing:
from Bio import Fasta
with:
import warnings
warnings.filterwarnings("ignore", category=DeprecationWarning)
from Bio import Fasta
warnings.resetwarnings()
There may be a more elegant way to do this, but it works.
