Hi James -
One of CVS's 'features' is that you cannot rename or remove parts of the
directory structure. You can however 'retire' them. Whenever doing a cvs
checkout I recommend using cvs -dP
The -d part causes cvs to import any new directories or packages that have
been added, -P prunes any empty or obsolete directories. If you do that
(you may need to start with a clean checkout) you will not get all the
cruft.

I develop primarily on Windows machines (though usually deploy to
linux/solaris boxes) and have found that the BioJava CVS repo has
several instances of mixed-case folder names that make checking the repo
out to a Windows machine nearly impossible. I'm currently checking out
on a redhat box and then shuttling code back and forth.
The primary culprit seems to be BioCorba/biocorba paired instances. Any
chance someone might be willing to clean up the repo in the future and
save we poor, savage Windows users a major headache? Thanks ...
