Estelle,

Are you using the most recent version of Bio::Tools::Run::StandAloneNCBIBlast?

The available blastpgp parameters are

our @BLASTPGP_PARAMS = qw(A B C E F G H I J K L M N O P Q R S T U W X Y Z a b c e f h j k l m q s t u v y z);

See line 94.
