[EMBOSS] Q: HMMER in EMBASSY

The same versions should have the same functionality. HMMER currently
lags behind the native version since Sean decided to change his
file format handling from Stockholm to Pfam format. That is one
of many reasons why a new indexing system is being developed for
EMBOSS.

An updated version of PHYLIP has been added to the CVS version
of the source tree and is undergoing testing before that is
released as an EMBASSY package.
