Hmmm.  On my system:

$ uname -sr
Linux 2.4.9-21smp

$ embossversion
Writes the current EMBOSS version number
2.4.1

$ dbiflat
Index a flat file database
      EMBL : EMBL
     SWISS : Swiss-Prot, SpTrEMBL, TrEMBLnew
        GB : Genbank, DDBJ
Entry format [SWISS]:

..and it's all interactive from there on.  Are you using an old Emboss version?  If not there might be a problem with your installation.
