I'm surprised it ever works - the expected output file is not in git :(

Try:

$ run_tests.py -g test_Fasttree_tool
$ more output/test_Fasttree_tool
$ git add output/test_Fasttree_tool
$ git commit -m "Checking in missing output file for test_Fasttree_tool.py"
