Print errors and warnings in Bio.PDB to sys.stderr

I left the test scripts after "if __name__ == '__main__'" printing at stdout
since those messages are meant to be the output of the script if it's run
directly.

There are some apparent debugging print statements in MMCIF2Dict, commented
out. I didn't touch them.
