Insure Alignment objects are passed to AlignIO.write()

Stops this kind of abuse:
records = list(SeqIO.parse(open("Tests/NBRF/DMA_nuc.pir", "r"), "pir"))
AlignIO.write([records], open("alignIO.fasta", "w"), "fasta")
