No, not a blast.exe issue as, e.g., this works (note the escaped quotes):

   "bin\blastall.exe" -p blastn -d "\"C:\Documents and Settings\patnaik\My
Documents\blast\bin\mine\"" -i "C:\Documents and Settings\patnaik\My
Documents\blast\bin\hairpin" -m 7
