Isn't the bit score in the hsps?
Using xbt001.xml from the Biopython test suite, I find

>>> fr.alignments[0].hsps[0].score
469.0
>>> fr.alignments[0].hsps[0].bits 
185.267

Otherwise, which line in xbt001.xml is not being parsed?
