I agree that in a few cases, it might be reasonable to automatically commit
changes (namely server.create_database, db.load records, and perhaps
server.remove_database) but not others (e.g. load_seqrecord).

Deciding everything on a case by case basis is a pain, and for the user it
means they can never be sure one way or the other without checking the
documentation or code.

I'm going to go with "won't fix", and in my defense refer to:

The Zen Of Python, Point #2, "Explicit is better than implicit"

Now I/we need to work on the documentation ;)
