That's an odd one. Did you first start out with a clean bioperl-live 
(ie. one without a blib directory made by something else)?

Is it consistent? If you run ./Build test again, does it keep happening? 
Does blib/script/bp_sreformat.PLS exist and what are its permissions? 
Did it manage to put anything at all in blib? Is ~/bioperl-live writable?
