[Bioperl-l] orthologous genes extracting

I have been using Ensmart, Ensembl's web interface for batch retrieval, 
at http://www.ensembl.org/Multi/martview
I think their orthologues are based on reciprocal BLASTs and sometimes 
also on synteny and whole genome alignment data.
