$VERSION in each module is indispensable, from my experience, and you
might want to consider:

use vars qw($VERSION);
$VERSION = do { my @r = (q$Revision: 1.1.1 $ =~ /\d+/g); sprintf
"%d."."%02d" x $#r, @r };

=> related to CVS and will be automatically updated with each commit.

and maybe:

$RELEASE = '0.7';

if you want to associate each module to the bioperl release nb.
