[Bioperl-l] 0.6.2: state of the merge

I've been merging changes from the HEAD to the 0.6 branch. So far I've
finished the non-controversial stuff, leaving only stuff where I'm being
careful to not break backwards compatability. Here's what's left:

Once the merge on those is done, I'll document the changes introduced
between the bioperl-06-1 tag and the branch-06 tag, roll a release, and
let everyone play.
