[Biojava-dev] Broad reformatting commit

Hi Spencer,

can you do this today, or at least BEFORE we make the release tomorrow?
Jose and I will do the release tomorrow together, during US west-coast
working hours. It would be great to have that cleanup in place before the
release goes out.
