Cool - I've a sudden need for a SELEX reader/parser so will try and 
knock one of those together in the immediate future - might lift some 
code from Jalview for this purpose and see how the new 
MultipleSequenceAlignment class behaves in real life.

Plus I've just tweaked the FastaReader and FastaWriter to be setup-neutral.
