[Biojava-dev] today's update

I think the demos apps and docs dirs are all badly out of date and should be
dropped. Going forward material like this should go to the wiki.

* need to update cruisecontrol to use maven instead of ant


Done:
The following modules have been refactored and mavenized so far:
* alignment, blast, structure, phylo, sequence, sequencing

Did I miss anything?
