Presumably, by "the three jar files" you mean xerces.jar,
bytecode.jar, and jakarta-regexp.jar.  You'll also need to
add the biojava libraries themselves.  If you've built
the project with ant, the main library should be a file
called biojava.jar in the ant-build directory.
