one idea might be to use scalable vector graphics (SVG), the reader is svg
version 3 from adobe and it is free.

There exists an svg module for perl as well as python. Do a www.google.com
with 'scalable vector graphics' (without quotes) you will get a number of
hits. I do not know the best one yet, as I am only familiar with the perl
library.

the svg is very flexible and is easy. I have taken sequence .scf files read
them then made an svg to display in a web page with annotations all in perl.
You should be able to reproduce the same in Python.
