Ok, the conversion from warning to exception is something I'll look into
then.

I also found an annoying problem in the Atom class, when assigning elements:
there is an "import warnings" in the function... This is also likely killing
a bit the performance..

We can more thoroughly see about the speed once I finish the PDB benchmark.
